Do you think it's safe to upgrade the firmware if the filesystem is listed as 'dirty'? Even if it's not really causing a problem, will the system freak out on the firmware upgrade? I want to avoid firmware upgrade problems at all costs if I can. This system is used heavily and downtime needs to be minimized. It will become "dirty" again soon.

The checkdisk will not fix the cause of this. It will temporarily make the log entry go away. Heck, they've not even be able to fix this log entry to point to an actually existing feature in the GUI.
